2003年,由清華大學引進回國工作。任清華大學網絡科學與網絡空間研究院副院長、網絡體系結構研究室主任,清華大學長聘教授、計算機科學與技術學科和網絡空間安全學科博士生導師,北京信息科學與技術國家研究中心未來網絡理論與應用研究部主任,國家“十二五”863“未來網絡體系結構和創新環境”首席專家。先後主持或承擔國家重點研發計劃、國家863計劃、國家自然科學基金、國際合作研究基金、國家科技支撐計劃、國家發改委下一代互聯網示範工程CNGI等20多個科研項目,其中“互聯網真實源地址驗證關鍵技術及其應用”“支持IPv6源地址驗證的交換機關鍵技術”和“IPv6核心路由器”等科研成果產生了重要的國內外學術影響。
2008年12月19日,出席中國移動通信集團公司攜手中國教育和科研計算機網CERNET網絡中心承辦的“第二屆CNGI工程技術論壇暨移動互聯網國際研討會”並發表主題為“IPv6源地址驗證”的演講

畢軍主要貢獻
主要從事新型互聯網協議(IPv6協議、互聯網源地址驗證、互聯網路由等)和新型網絡體系結構(軟件定義網SDN和內容中心網NDN等)領域的研究工作。近年主持二十餘項新一代互聯網領域的國家863、國家自然科學基金、教育部博士點基金、國際合作研究基金、國家科技支撐計劃、國家發改委下一代互聯網CNGI專項等資助的科研項目,其中“互聯網真實源地址驗證關鍵技術及其應用”(排名第2)、“支持IPv6源地址驗證的交換機關鍵技術”(排名第1)、“IPv6核心路由器”等成果經教育部或工信部鑑定有多項國際首創,達到國際領先水平,並獲得大規模推廣應用。2013年英國新科學家雜誌發表題為“China's next-generation internet is a world-beater”的報道,其中對此成果(SAVA)予以高度評價

入選教育部“新世紀優秀人才”,先後獲得國家科技進步二等獎、教育部技術發明一等獎、中國通信學會科學技術一等獎和二等獎、中國高校十大科技進展等獎勵、獲北京市“優秀青年知識分子”稱號。獲得IEEE ICCCN2014傑出領導獎。所指導的學生獲得頂級國際學術會議ACM SIGCOMM 2014研究競賽獎(Student Research Completion Award)

近年來以第一作者或所指導學生第一作者時本人為第二作者(通訊作者),發表SCI 收錄的學術論文三十餘篇、EI 收錄的學術論文百餘篇;在國外出版的2本SDN學術著作中撰寫章節,並出版在業界有影響力的SDN譯著一部;以第一發明人獲得國家發明專利授權二十餘項;以第一作者或第二作者制定國際標準草案近三十項,已獲得頒佈或工作組批准四項(其中2項第1作者的標準為重要的Standard Track)。

畢軍學術成果
畢軍先後發表了SCI收錄學術論文60餘篇、EI收錄學術論文200餘篇,並在網絡領域排名第一的頂級國際學術會議SIGCOMM發表了清華大學首篇長文。先後獲得國家授權發明專利20餘項和國際互聯網組織IETF的RFC國際標準5項。
