在掌握現有豐富微生物資源的基礎上，進一步着眼於新分類單元微生物基因組的研究， 利用生物信息學， 蛋白質組學， 分子生物學等技術方法獲得一批具有新的功能，調控機制及代謝途徑的新種和基因、蛋白質、調控序列。並得到進化及起源的相關信息。對整個生態環境中微生物的羣落分佈，相互關係，生理代謝特性和共性開展研究，為探討微生物在特定生境中相互間的關係， 微生物與環境的相互關係，環境與微生物的起源及進化奠定研究基礎。

利用生理生化等大通量篩選手段從分離得到的極端環境微生物和新的微生物物種中獲得大量具有應用價值的次生代謝類，酶類，脂類，多糖類，色素類等一系列產物。
